I've had a look online but cannot find a definitive answer.
I would like to find out how the hull to deck joint is held together on my 2007 Bavaria 39 Cruiser?
Could anyone please explain what type of joint and the fastener type(s) used?

The usual Bavaria system is that the deck is glued on to the hull and then screws are use to further secure the joint.

Yours will be the type shown in the first video. The change to the latest method came in with the Farr designed boats.
My 2007 Vision 44 is as per Tommi's first video.
Having experienced a couple of leaks, I removed the toerails (x2 each side) and added some sealant and extra screws where necessary, then replaced the toerails with more sealant.
No leaks now!
