Our boat (same model, vintage 2001) has a separate breather "through-hull" right next to the fill cap. See attached photo - the small thing circled in red.
BTW on the opposite side, the arrangement is identical for the stern water tank - same breather hose + "through-hull" there.
While filling up, this breather annoyingly bursts easily a spoonful or two of diesel out when the tank becomes full - have developed quite good a t listening when the tank is approaching full :)

Sounds like someone fitted a vented filler cap, like Perko makes (https://perko.com/catalog/fills_and_vents/69/combination_gas_fill_and_tank_vent_for_2_inch_hose/). They do supposedly vent while the cap is on, there is some path for air exchange.
I don't think it's standard, I've never seen it on a Bavaria, the ones from that era all have the Roca filler caps and separate tank vents Tommi describes.

My B32 2003 has the one piece filler cap. Vents through cap.
